Простой ответ - Вы, неправильно используют механизм персистентности, и необходимо остановиться =)

Я столкнулся с той же проблемой как Ваш (я нахожусь также на персистентном Linux на карте памяти).

Кажется что пакет cryptsetup ответственно здесь. (Поскольку Пантера сказала, что Вы не можете зашифровать свой исходный файл ISO),

Для обновления остальной части пакетов, можно сделать:

sudo apt-mark hold cryptsetup

чтобы препятствовать тому, чтобы этот пакет обновил.

Затем можно выполнить постоянного клиента sudo apt-get upgrade снова, это работало отлично на меня.
