Я также попробовал относительные пути просто apachectl и letsencrypt, но ничто не изменилось.

Я думаю, что мы можем рассмотреть это, как разрешено. Задания крона работают, это была просто удача (или неудача) с сертификатом, для которого нужно обновление.
